JAPAN RAIL (JR) PASS is only valid for JR railways.
If you go to Tokyo from Kanazawa or go to Kanzawa from Tokyo with using train Hakutaka and Shinkansen Toki, you are supposed to pay another 1350 yen (950 yen for the ticket, 400 yen for the Express) extra even if you have a JR Pass. If you travel with JR Pass for Green, you have to pay another 500 yen, total 1850 yen.
It is really a weird thing, but I actually witnessed the things happened in the train Hakutaka and found out a very confusing train system in Japan for JR Pass holders.
Hakutaka runs between Kanazawa and Echigo-Yuzawa. But most of the people don't know Hakutaka goes through some part which is run by another private railway company.
This RED part is run by Hokuetsu Kyuko Co., Ltd.
This is the reason why JR Pass holders are asked to pay an extra ticket fare in a train, because the JR company is paying to this another private company for using it.
If you want to avoid this extra expenditures, I recommend you go through the south route via Maibara.
JR should correct this complected situation for JR Pass holders as soon as possible.
